Estudio computacional de la interacción del péptido catiónico bactenecin con una membrana lipídica

Con el fin de entender las bases físicas de la interacción del péptido antimicrobiano catiónico Bactenecin con las membranas biológicas, se estudió el comportamiento de este péptido cerca de una bicapa lipídica de DPPC (1,2-Dipalmitoyl-sn-Glycerol-3-Phosphatidilcholine) utilizando simulaciones de dinámica molecular con solvente explícito. Como punto de partida, se utilizó una estructura lazo-? obtenida computacionalmente para el Bactenecin. Se realizaron diez simulaciones de 10 ns a 310 K y 1 atm para diez diferentes orientaciones iniciales del péptido con respecto a la membrana. En tres de ellas el péptido no entró en contacto con la membrana; en otras tres, el péptido se acercó a la membrana, se adhirió a su superficie y permaneció adherido a ésta hasta el final de las simulaciones; y en las cuatro restantes, el Bactenecin se adhirió a la superficie de la membrana y posteriormente se insertó parcialmente en ésta. Las simulaciones mostraron que no todas las orientaciones iniciales del péptido favorecen su adhesión a la membrana. La unión del Bactenecin a la membrana ocurrió únicamente para ángulos de inclinación cercanos a 90 grados y ángulos de rotación bien entre -90 y 0 grados o entre 90 y 180 grados. Adicionalmente, los resultados sugieren que el acercamiento y adhesión del Bactenecin a la membrana está guiado por la interacción electrostática entre la Arg1 o la Arg12 del péptido con las cabezas de lípidos, mientras las fuerzas de van der Waals parecen tener un papel crucial durante la inserción. La formación de enlaces de hidrógeno entre las argininas del Bactenecin y las cabezas de lípido estabilizan el péptido tanto durante el proceso de adhesión como durante el proceso de inserción. Además, las simulaciones mostraron que la inserción del péptido en la membrana tiene efectos perturbativos en la estructura bicapa. Los lípidos cambiaron su localización y organización espacial, de modo que se observó una ausencia de éstos en la región cercana a la posición del péptido y una agregación en otras regiones de la bicapa. Estos resultados sugieren que cuando el Bactenecin se inserta en la bicapa de DPPC lo hace de una forma consistente con el modelo de la "alfombra''.

Simulación computacional de la trayectoria de electrones de incepción en un tramo corto de aire

Resumen .- En este trabajo se discuten las consideraciones teóricas necesarias para describir la dinámica de electrones en un gas bajo la acción de un campo eléctrico. El punto central de la discusión es el papel de las colisiones de los electrones con las moléculas del medio en la trayectoria final. En los primeros Capítulos se establecen la importancia del tema de investigación, los conceptos básicos de las descargas en gases, el estado del arte, las teorías de Townsend y de la Flámula, entre otras. En el tercer Capítulo se estudia el fenómeno mediante la Teoría Cinética y de los Fluidos. En el cuarto Capítulo se determinan los conceptos necesarios para realizar la simulación computacional, se aborda el problema de la probabilidad del siguiente choque una vez que se ha producido uno, y se desarrollan las ecuaciones para las secciones eficaces totales y diferenciales para colisiones con el modelo del apantallamiento de Coulomb. De esta manera se plantean las condiciones para poder evaluar la trayectoria de electrones en un medio gaseoso como el aire. Por último, se realiza la simulación con el código desarrollado en Lenguaje C y se obtienen los resultados numérica y gráficamente. Abstract .- In this study, theoretical considerations needed to describe the dynamics of electrons in a gas under the action of an electric field is discussed. The focus of the discussion is the role of collisions of electrons with molecules of the medium in the final trajectory. The early Chapters establish the importance of the research topic, the basic concepts of discharges in gases, the State of the Art, Theories of Townsend and Streamer, and others. In the third Chapter, the phenomenon is studied by Kinetic and Fluid theories. In the fourth Chapter the concepts necessary for computer simulation, the problem of the probability of the next shock once one has occurred are determined. Equations for total and differential cross sections for collisions are developed with the model of Coulomb shielding. Thus conditions to assess the trajectory of electrons in a gaseous medium such as air arise. Finally, the simulation is performed with the code developed in C language and results are obtained numerical and graphically.

Clasificación de ráfagas de rayos gamma largas usando lag espectral y acf con correcciones cosmológicas

Resumen .- Las ráfagas de rayos gamma (GRBs) han sido reconocidas como fuentes de estudio cosmológicas y poseen curvas lumínicas distintivas gracias a una estructura temporal compleja. La Función de Autocorrelación (ACF) y la Función de Correlación Cruzada (CCF) son herramientas versátiles con características interesantes que se encuentran directamente relacionadas con la variabilidad de la escala temporal de los GRBs. Estos parámetros son comúnmente atribuídos a un origen físico, como la actividad del motor central, el medio circundante a la explosión o la turbulencia relativista del jet, por lo que además aportan información subyacente sobre el tipo de progenitor. Proponemos una nueva clasificación de GRBs largos, basada en estimadores temporales, tales como el lag espectral, extraído con el método de la CCF, y la ACF con correcciones cosmológicas, en dos bandas de energía de una muestra seleccionada de GRBs detectados por el telescopio espacial Swift con corrimiento al rojo conocido. Abstract .- Gamma-ray bursts (GRBs) are well established as cosmological sources; with a complex temporal structure their light curves are very distinct and are directly associated with as- trophysical jets. The Autocorrelation function (ACF) and Cross correlation function (CCF) are versatile tools with interesting characteristics. Directly related to the light curve varia- bility time scale, this parameter is commonly attributed to a physical origin like the central engine activity, the circumburst medium, or the relativistic turbulence of the jet, so also provide underlying information about the progenitor type. We propose a new classification of long GRBs, based on temporary estimators, such as the spectral lag, extracted with the method of the CCF, and ACF with cosmological corrections in two energy bands of a selected sample of GRBs detected by the Swif Swift space telescope with known redshift.

Fenómenos críticos en datos de precipitación lluviosa intensa detectados con radar y microondas, en la zona de influencia del Fenómeno del Niño sobre el Ecuador, en el período 2009-2012

The present work shows with high accuracy data, and under the influence of El Niño Southern Oscillation (ENSO) the presence of a continuous phase transition in heavy precipitation. Were used rainfall and water vapor satellite data from TRMM detected with radar and microwaves over the Central Pacific Ocean region known as Niño 3.4 (of 4.8 x 106 km2), with a spatial resolution of 5 km and every 1.6 seconds for four years (from 2009-2012). Characteristics such as scalability, universal exponents, system susceptibility and self-organized criticality were analyzed. The results shown a behavior consistent with the theory of continuous phase transition from a state of light rain heavy rain to another, passing through a critical value of water vapor, although a slight correction on the reported exponents was found. Finally, we conclude that this theory improves the understanding of the atmospheric system, usually studied from fluid dynamics; because of its nonlinearity, reflects its unpredictable nature, especially in the case of this complex events like heavy rain.

Evolución de la Entropía Durante la Transición Conformacional del Lazo 36 de la Hemaglutinina

The transition between the non-fusogenic and fusogenic conformations of loop 36 of the HA2 chain of Hemagglutinin has been studied using the trajectories of molecular dynamics simulations of the loop obtained in a previous work. The original analysis of the data was thouroughly revisited and diferent analytical techniques were used for its analysis. First, the clustering method was evaluated using the Euclidean distance between structures in Ramachandran space, instead of the RMSD, finding evidence of existence of additional intermediate conformations. Importantly, the so called quasi-harmonic approximation was used to estimate entropy. The values of entropy obtained, are in the order of 17 kcal/mol K, which are one order of magnitude higher than the results obtained in previous works. The free energy was estimated based on this improved calculation of the entropy, proving that the term -TS contributes in a non-negligible way to the free energy. The internal energy term was estimated using an ensemble average over the equilibration MD trajectories of each intermediate conformation, as a result the height of the energy barrier for the transition was estimated in 189.75 kcal/mol.

Segregación y violencia como fenómenos emergentes de la dinámica social en la ciudad de Quito

Segregation is a social phenomenon, defined as the non-trivial distribution of human groups in a city. This phenomenon emerges from the preference of persons for living in neighborhoods with people of similar characteristics. These characteristics can be related to social factors such as the ethnicity, income or level of education of a person. In this thesis the dominant factor in the segregational dynamics of Quito is studied. This dominant factor is defined as the main reason for people to decide to move or not to another neighborhood. The first proposal is an agent-based algorithm that allows to characterize the segregational process of a dominant factor. The second proposal is a statistical algorithm that takes as a starting point the existing segregation in a city to estimate which factor is the dominant one. With the results, when these algorithms are applied in Quito, we concluded that the socioeconomic factor is the dominant one. Finally, a relationship is estimated between the socioeconomic segregation of Quito and different types of crimes reported in the city.

Estudio del efecto Guiding durante la interacción de haces de electrones de 1 keV a 10 keV con muestras macroscópicas de borosilicato.

The Guiding effect is a technique for steering charged particles through their interaction with dielectrics without the need for external electromagnetic fields. In the case of electron beams, there are still uncertainties about the phenomenon, particularly regarding its dependence on energy and whether there is a surface accumulation of charge known as the "Charge Patch." This study investigated the Guiding effect with electron beams ranging from 1 keV to 10 keV on a flat borosilicate sample. It was established that, with a higher incident beam energy, there was an increased current of the dispersed beam in the plane formed by the initial velocity of the incident beam and the normal to the borosilicate sample projected from the impact point of the beam. It was observed that the energy losses of the dispersed electrons did not exceed 10%. The irradiated area was measured using methods such as electrical polarization of a probe, charge transfer by contact, and deflection of a beam by Coulomb force. States of pre and post-irradiation of the borosilicate plate were identified; however, the specific magnitude of the charge patch could not be determined. A software for the automatic acquisition of data generated by the electrometer and electron gun with a visualization interface was developed. This software was implemented in Python and JavaScript using open-source software libraries.
